The chimney should extend at least 3 feet above the roof surface it penetrates and 2 feet higher than any roofline or other obstacle within a horizontal distance of 10 feet.

Personally if i was doing this install i would chose a vertical flue kit which terminates above the roof line try and take a photo of the plume.
Pull away insulation or install an insulation shield to keep the area clear around the pipe.

If the pipe is farther than 10 feet from the roof.
Check the area where you will install the flue pipe.
Run vertical pipe up through the ceiling and roof.
The top of a chimney pipe must extend at least 2 feet above the peak of the roof if the pipe is within 10 feet of the peak.
2 run the vent pipe up through the roof and install a metal or pvc flashing collar over it.
The top of the chimney should be at least 3 ft 0 92 m above the roof surface.

Firstly is it ok for them to install the flu in line with my window.

This specification makes sure steep roof slopes are cleared.
The minimum clearance may be reduced by 50 percent to 225 mm 9 in if suitable shielding is installed either on the pipe or on the combustible surface.
Taller chimneys make more draft but chimneys exposed to outside cold don t.
Far better that it goes over the roof.
